There are various apps you can use to really put your iPad Stylus to good use. The stylus is most commonly used as a sketching and drawing tool, but can also be used to write hand-written notes - particularly useful if you don't have a keyboard for your iPad.

Adobe Color Lava - Create the colour you want by mixing virtual paints on a palette, just as you would with real paint. When you're happy with your colours, you can export them to Photoshop to use them how you want.
Adobe Ideas 1.0 - With various brush strokes, drawing tools and colours available for use, all drawn on a huge virtual canvas, Adobe Ideas 1.0 is fantastic for sketching. You can also import and export images as you please.
Noteability - Probably the best note taking app around purely through its versatility. You can type, hand write, draw, sketch, drag in video clips and images to make whatever notes you want.
Penultimate - Draw and write on a range of paper-like backgrounds and make separate notebooks for different topics. When you're done, you can export the notebooks as PDF files.
